The Chromium browser team's work in having registered protocol handlers open in existing PWA windows is still under development. This would eventually eliminate the additional window or tab that currently gets created, but as of now, it's a browser limitation.
Explanation of current behavior:
An operating system helper program available at /nomad/noteslink/readme.html opens notes:// links as web+notes:// links in the user's default web browser. The web+notes:// link, if Nomad's custom protocol handler has been accepted by the end user, is transformed to https://nomad.example.com/nomad/#/notes://...
